в этом случае все изменения оформляются отдельным дополнительным соглашением с новой сметой — до начала работ, а не постфактум. И помните: если подрядчик говорит «срочно, надо платить, иначе стройка встанет» — это чаще всего попытка надавить на вашу психику. Не ведитесь.
